A stepper motor is essentially a generator if you turn it manually instead of applying electricity to it. Using default profiles requires some space for the skirt around the outside of the print to prime the nozzle. You can try turning off the skirt in advanced settings, but you will need to make sure that when the printing actually starts the nozzle is well primed. I usually manually push in filament a...

I'm not too sure about the bottom layers, perhaps there's just a bit too much heat from the bed. The overhang/miss shaped knob problem can be fixed by turning on supports.
